Q: Can Axis units fly over Vichy French territories?  Can the Axis strategically rail through Vichy French territories?

Nope - and that should be clarified - can't fly over them (or move through them) without decalring war and making them go away.

The rules talk about what happens if Axis land units move into a Vichy French territory, but it didn't address these other topics.
